Are they always plumbed into the main tank? I'm asking cause I have a 6 gallon eclipse bowfront sitting in the basement and I want to do something with it

Yes,its has to be plumbed into the DT.A 6g. is way to small to work with.Wait to do something bigger,say a 15-20gal made into a sump/fuge combo.

I guess refugium is a bit strong for what I'm looking at doing. I was thinking of setting it up just to grow pods or cure the odd piece of rock etc, before transferring to my main tank

If you just want to breed pods, that would be okay. You can put some macroalgae and live rock in, and when you want to add them to your tank, just shake the rock or the macroalgae off into the main tank.
